Do a search on "powershift" or go into the mk4 Drivetrain menu and scroll thru there. Loads of info. I could talk to you all day about the powershift model you have. It should have oil and filter every 3 years or 37,500 miles, whichever soonest. The first thing I would do with yours is a gbx oil and filt change.

Manual no problem, but not the auto. If, as you say, it is under warranty take it back to where you bought it and have them investigate the noise you hear.
